Does anyone know how to set a tolerance such that values
in an answer set smaller than that tolerance are automatically
returned as zero?
In particular, I'm interested in setting very small eigenvalues
to zero.

The answer is the Chop command. The syntax is
     Chop[<expr>] or
     Chop[<expr>, <dx>]
See the big book for details.
