Stu, Now that I know you have this problem, let me suggest a simple step that you might have time to do: launder all *.ma files as "text" files in Microsoft Word on the PC before importing them into MMA3. Microsoft Word can ingest text with Mac-style end-of-line characters, and it will write out a file that is correct in the native PC OS. I did this in reverse to move *.ma from PC to Mac. It helped a lot and really didn't take long at all. Of course, any scheme that reliably converts text from Mac to PC would do just as well. I just happen to have used this one and can vouch for it.
