The X Window front end has a dialog box that will display the current
mappings for the Mod1 and Mod2 keys on your system.  You can summon this
dialog with the front end menu command:

Help -> X Environment Information...

Look in the subsection headed with "Keyboard Attributes".  The entries for
"Mod 1 KeySym" and "Mod 2 KeySym" should tell you what keys on your
keyboard are playing the role of the modifier keys.

If you do not like the current mapping of your modifier keys, you can
change them with xmodmap or xkeycaps.
