What are you supplying to Distiller as input? Is it a PostScript file that was generated by printing the notebook to a file using a PostScript printer driver? It is not clear from your problem description, but I would guess that the mixed up symbols are due to the fact that the Math fonts have not been properly embedded in the PDF file.
