You did not say which version you are running. This seems to work as you 
expect under version 4.1.

$Version

FourierTransform[ D[ f [t] ,t ],t,w]

(-I)*w*FourierTransform[f[t], t, w]

FourierTransform[ D[ f[x,t],t], t, w]

(-I)*w*FourierTransform[f[x, t], t, w]

LaplaceTransform[ D[ f [t] ,t ],t,s]

s*LaplaceTransform[f[t], t, s] - f[0]

LaplaceTransform[ D[ f [x, t] ,t ],t,s]

s*LaplaceTransform[f[x, t], t, s] - f[x, 0]
