It's rather cumbersome to get nice eps out of Mathematica. At least you have to include the Mathematica-Fonts if you have some writings in your graph (for instance for plots etc.). Even then it is quite strange that sometimes then there is trouble around; for instance our postscript printer (HP 4000) sometimes does not print a document if it contains Mathematica postscript or eps. Don't ask me why! This is the reason why at the end I did not use any Mathematica eps in my PhD-Thesis but exported tables of my results as text files which I plotted with help of gnuplot, a rather busy job but it helps to save your nerves at the end when you like to print your document ;-)). For your task I'd recommend convert which is part of the Image Magic package. I have also good experiences with GIMP, a free tool similar to Adobe PhotoShop.
