John, Perhaps this will be more efficient:

myfunc[data_, template_] := 
  Flatten[Map[Function[w, Select[data, MatchQ[Characters[#], w] &]], 
      Characters[template] /. "?" -> _]]
In[30]:=myfunc[listData,listTemplates]

Out[30]={400HGXX--,960KG1D--}
