All you need is Evaluate in your code:

Do[Plot[Evaluate[FuncList[[i]], {VarList[[i]], -5, 5}]], {i, 1, 
Length[VarList]}]

or you might prefer:

Plot[#1, {#2, -5, 5}] & @@@ Transpose[{FuncList, VarList}]
