Hi, can you be more specific *what* you are doing ? The best would be, that you offer a URL with a *minimal* example. I would expect, that your step 6. (evaluate notebook) only read the "Input" cells but not update the output cells. and what is "open math" is it the Mathematica *FrontEnd* or is it the command line kernel. Has you ever taken a look into "ProgrammingInMathematica`NotebookLog`" ??
