But I want to be able to close up the so-called Box grouping, so the reader
can skip around it if he wishes. And I want any Text and Input cells after
the Box to be back in the normal section grouping.

Not sure if this is what you want but in AuthorTools there is the
possibility of (automatic) grouping of MathCaption style cells (as used
in the Help Browser) with Input/Output cells. Converting to two-column
layout one gets an approximation to the style used in the Mathematica
book.
