It looks to me like the kernel is finding the init.m file for the front end 
along its own $Path.  You didn't say what directory this file is in, but it 
should be in...

ToFileName[FrontEnd`FileName[{$UserAddOnsDirectory, "FrontEnd"}]]

Either the init.m file you're looking at is not in that directory, in which 
case you should probably just remove it (how it got there, who knows?), or 
the above-named directory is on your kernel's $Path (just evaluate $Path in 
the kernel to see if this is the case).  If the latter is the case, then 
you need to figure out how it's getting on $Path.  It's not there by 
default.  Perhaps some change to $Path is being made by a package which is 
being auto-loaded during startup.
