Depends.  Personally  I have two M.O.s:

(1) Figures to include in journal papers, etc., which go to a
publisher as EPS files in a CDROM. I usually replace all Math  fonts
produced by Mathematica-saved  EPS by standard ones (for example,
greeks by Symbol) since otherwise they  often do not show up correctly
in proofs.   Illustrator has a convenient Replace Font menu that I
use to streamline that operation.

(2) EPS files to be converted to PDF directly for web posting, camera
ready manuscripts , etc. No massaging is necessary if you tell
Distiller where to find the Mathematica fonts to be downloaded.  The
problem here is that the font repository has changed from version to
version (e.g 4.1 to 4.2) so Distiller may have to be updated when a
new version is loaded.

So in my case buying Illustrator and Distiller is inevitable.  There
is no silver bullet.
