This is perfectly possible and I do it all the time.  The best answer, on
Windows and Unix, is not to use Run.  See my recent post to this list  on
"Run[] and Mathlink".  You can also find it via

P.S. I assume that by "dos executable" you mean a Windows command-line
program.
