Hi,

at least with your graphics problem it may help to use ghostscriptfor the 
pdf
graphics creation, as long as the TeX output does not have an
extension for the graphics file, i.e.
\includegraphics{gr1}

is good, but

\includegraphics{gr1.eps}

will cause problems. In the first case you can create a make file
that convert the graphics and does the pdflatex run to fix the
cross references.

If there is some problem with the Mathematica symbols in TeX I
will try to help with an updated virtual font pack.
