In my experience, Linux is faster, esp. if you use a 64-bit optimized kernel (most distros provide this, AFAIK, but my 64-bit experience has been only on non-x86 machines). I currently run Mathematica on Linux (Ubuntu 5.04 : essentially Debian Linux) on a 3.0GHz Pentium 4; I used to run Mathematica on Windows XP, and the Linux version is about 10% faster. But 2 PC's are never 100% identical, so results may vary. And check your code' efficiency - "think in Mathematica".
