I want to complete my observations:
It seems, that the styles above use Courier-Font for Input and Output
Cells. If I change the Font to Courier New, the spacing is right
again.

So the question seems to be: How can I force Mathematica to use
Courier New instead of Courier in all cases?

If I understand the help correctly, FontSubstitution only takes
place if a font isn't available,  but on my system both of the fonts
are available.
