For some examples you might consider going to Paul Abbott's web page

http://internal.physics.uwa.edu.au/~paul/

Then go to his Teaching and Lecture Courses page and download some of his
notebooks. For example, the Physics notebook. This will give you some idea
of how you can use Mathematica and Mathematica notebooks to develop and
present calculations in physics.

Hello David,

Many Thanks for all your tips, it's really very kind of you and honestly you
show me a new way to walk on. I want to do my best for my thesis but I feel
that I'm doing extra works. The subject of my physics thesis is about
neutronic in which I have doing analytical calculus and to proof a theory
with a new method. I finally could do a little program in mathematica with
all my functions. I have to do tree notebooks: one for a general case, the
second one for a limit case and the last one between them. I did till now my
first notebook but I don't know any things about how to write a notebooks
and what you call initialization cells.
Can you please explain to me more about producing documents as research
papers with textual discussion, equations and diagrams.
