But what the regular docs don't, I believe,tell you is how to change the 
location of $UserBaseDirectory.  In Windows, at least, there are system 
environment variables you can set, in this case, MATHEMATICA_USERBASE.

By changing the default you can, for example, keep Mathematica 
configuration files in a partition completely separate from the Windows 
OS, which makes everything more granular and, to my mind, simplifies 
maintenance.

(I really hate the way Microsoft tried to shove so much program-related 
stuff into C:\Documents and Settings.)

The system environment variables are documented in the Mathematica 
System Administration Guide, which is accessible from the Help Browser's 
"Getting Started" tab.
