I don't believe they do different things. The search box at the
top of the window is part of a tool bar. Possibly there is a
preference somewhere to cause this tool bar not to be shown If
that is the case, then the window itself would need a search
box. I believe this is the reason for the search box in the window.

Also, notice the icons for the virtual book and function
navigator appear both at the top in the tool bar and in the
window near the bottom.  These too, appear to do the same thing.
