I usually hide all Input cells before publishing.  Hold Alt and click the cell bracket of one Input cell; this selects all Input cells in the notebook.  Then close the cells.  If you want some input cells to remain open, maybe you could use a different cell type (Code?) for the ones you want to remain open.
