The initial value of $Path is set by Mathematica. When you restart the session (say, kill the kernel and restart it) , then $Path will have its initial value as set by Mathematica and not the "garbaged" version you created.
If this is not the case, then you managed to change the initialization files of Mathematica (which I doubt)
So, please check this (kernel restart), and inform the results, If the problem continues I can provide a more detailed answer
