You may not have found our Support FAQ pages at http://www.wolfram.com/support/. From that page you can follow the links through: ''Systems and Installations'' then ''Microsoft Windows'' then ''Windows 98 Specific Problems'' where there is an article titled: ''Why does my computer (with Windows 98) hang when I try to
shutdown after using Mathematica 3.0? '' You might try the steps suggested
there.
