Hey,

I have found something that might be responsible of that. Go in the Option Inspector, in the Global Options, in the System Configuration tab. There is an option EvaluatorStartup, and check that its value is:
ToExpression[FEPrivate`FrontEndResourceString["GetFEKernelInit"]]
This is the default value I have and I guess you should have the same.
