Format->OutputText doesn't allow for greeks and sub-/ superscripts look very ugly. I also tried SansSerif etc. to circumvent the switching between font and monofont types.

It is not clear how you are generatng the metafile graphics (Display/Export/front end?) or whether Mathematica and Scientific Word are the same machines.
You might try creating the graphics with the function Export[] with EPS as the target. Using the emmathfnt toolkit on MathSource (mathsource.wolfram.com), you should be able to embed the Math fonts in the resulting EPS
file. This should ensure that the fonts are rendered properly when hard copy is generated.
