If you open the BrowserIndex.nb within Mathematica, it will specify a syntax error listing the error as well as the line number. Now open the file using notebook, and if you scroll down to the error (I just did a "find" for it), the text is mumbo-jumbled and the lines that follow that. The same goes for Contents.nb Did Wolfram encode this file incorrectly?

I believe this is what is causing all the problems. Does anyone have properly "encoded" nb files?
