It could be that ghostscript doesn't find your Mathematica type-1 fonts
and replaces them by standard fonts. Try to set the variable
GS_FONTPATH.

On my Linux-System, I have in /etc/profile the line:

export GS_FONTPATH=/opt/mathematica/SystemFiles/Fonts/Type1

and since this time I get greek and other glyphs displayed by ghostscript.
