This is a comment, rather than an answer, since I too am not expert enough.

(1) If you are running Win95 or Win98, be aware that the icons are not
always updated as you would expect. On my machine at least they sometimes
seem to get out of sync with the files. If you have TweakUI in the
Start Menu -> Control Panels
(TweakUI is available from www.annoyances.org/win98/features/tweakui.html )
then clicking the Repair tab within TweakUI will update the icons on the
desktop.

(2) In the past (Version 3) I sometimes had problems with exported EPS
graphics which were partly or wholely obscured when I tried to view them.
Turned out the problem was the masks built into the Mathematica EPS output.
I would read the image into Illustrator 8.0, choose
Edit->Select->Masks
and then delete the mask. I would then save the image in Illustrator EPS
format and it would work fine in my TeX files.
