As far as notebook diff goes, try the package (and somewhere palette) NotebookDiff in:

C:\Program Files\Wolfram Research\Mathematica\8.0\AddOns\Applications\AuthorTools

It's very important, so I am disappointed that WRI hasn't updated this. I expressed interest in it long ago to Technical Support and think they said developers were on it. But that might have been around version 6.

Perhaps Workbench took over that momentum in its diagnostic tree-view of notebooks. I'm curious: Does anyone use that? Or was it an intermediate step towards a more complete Notebook Analysis Tool (which would be natty).
