Strange numeration of num,bered formulas

Dear community, I am writing a scientific paper using Mathematica 8.0.4.0, PC/XP. The paper is in the Style JournalArticle and contains about 40 numbered formulas that are all tagged and the references to the formulas are given through Menu/Insert/Automatic Numbering. The problem is that starting from the Section 2 the numeration restarts from (1), though there are about 17 formulas already in the Section 1. Funny is that in the Section 3 the numeration does not restart. This is, or course, very misleading to the reader, who will see the reference to the expression (1) and will not understand, if this refers to (1) from Section 1 or that from the Section 2.
