One way to get this result would be

Flatten@{Transpose@
          {100 + Most@#1, Table[-1, {Length@#1 - 1}]}, 
         Last@#1}&/@ ls

{{101, -1, 102, -1, 3}, {104, -1, 5}, {106, -1, 
  107, -1, 108, -1, 9}}
