There were indeed path problems. The value of $PATH was, unsurprisingly, set differently for my username and whatever the default Mathematica username is in the subsession that Run[ ] creates. One easy solution turns out to be to read my own .profile using the dot operator ... Run[". /Users/trevorbaca/.profile && ps2pdf foo.ps"] ... followed by && and the then call to ps2pdf. This should've been obvious to me since the situation mirrors using os.system ("system-calls-here") in python, were environment variables must be set explicitly if you are, for example, running your .py from cron.
