This does what you want:

Cases[{{0, 0, 0}, {{0, 0, 13}, {0, 1, 9}, {0, 2, 5}, {0, 3, 1}}, {{1, 0, 4}, 
{1, 1, 0}}}, _?VectorQ, Infinity]

{{0,0,0},{0,0,13},{0,1,9},{0,2,5},{0,3,1},{1,0,4},{1,1,0}}
