I posted here, and wrote to WRI support about the same thing, and in
reply from the latter I received the following link to a technical FAQ
http://support.wolfram.com/workbench/systems/allplatforms/workbenchversionerror.html
along with advice to uninstall Workbench 1.0 (as it was now superfluous).
What I wound up doing was:
1. Uninstall 1.0
2. Uninstall 1.1
3. Delete the .WolframWorkbench from my user directory
4. Reinstall 1.1
Probably it would have sufficed to do just steps 1 and 3.
Of course if you've added any plug-ins to 1.0, such as the one for
webMathematica, then you need to re-install them in 1.1.
