Hello,

There are two things that could help you in the future with this. You 
may want to consider installing the plugins in a location other than the 
Workbench install directory, see the following for a discussion of this;

You could also export the update sites from your 1.0 installation, open 
the update manager, and choose export sites, then you can import these 
sites into 1.1, and the install will be done in one painless pass.

You will need version 1.1 to connect to Mathematica 6, but there are 
several other new features as well, see the following;
