The fact that Dynamic[Notebooks[]] doesn't update automatically was an oversight
on our part. The problem has been fixed for the next incremental release of
Mathematica, which is to say 6.0.2. No, I can't promise a date for that, but
you'll probably see an announcement on this forum.
