You are right, the method I have suggested doesn't work.
I have no good solution for your case

There was a message by John Fultz where he suggested using command
FrontEndExecute[FrontEnd`ResetMenusPacket[{Automatic}]]
to reset the menus.

You can try to put this line in the Init file before the modification
of the menus.
But this doesn't would remove all previous settings.
