I had a similar problem running under Linux. According to Wolfram, it turns
out the install docs missed a step. I had to copy additional files to the
/tomcat/webapps/webMathematica/WEB-INF/lib directory. The three files should
be:
JLink.jar
kernelpool.jar
libJLinkNativeLibrary.so

Did you set the appropriate line in your autoexec.bat file, e.g.,
set CLASSPATH=C:\Program Files\Wolfram
Research\Mathematica\4.1\AddOns\Applications\JLink\SystemAdditions\JLink.jar
;%CLASSPATH%

I'll try to look at this later this weekend and reply to your individual
email address, assuming there is not much interest in this topic on this
particular list.
