data = {{1, 1.`, 0.9999999932328848`}, {1.`, 0.9985849617864345`, 
    3.7570598417296495`*^-108}, {0.9999999999267634`, 
    4.0643593704937925`*^-207, 0}};

The second argument to Position must be written as a pattern:

Position[data, _?(# >= 0.99 &)]

{{1, 1}, {1, 2}, {1, 3}, {2, 1}, 
   {2, 2}, {3, 1}}

Position[data, _?(0.4 <= # <= 0.9999 &)]

{{2, 2}}
