The second argument to Position must be written as a pattern:
Position[data, _?(# >= 0.99 &)]
{{1, 1}, {1, 2}, {1, 3}, {2, 1},
{2, 2}, {3, 1}}
Position[data, _?(0.4 <= # <= 0.9999 &)]
{{2, 2}}
