This may be the root of the problem:

Transpose[SparseArray[{}, {1, 2}]] == SparseArray[{}, {1, 2}] == {{0, 0}}

True

On the other hand,

Transpose[Normal@SparseArray[{},{1,2}]]
Dimensions[Transpose[Normal@SparseArray[{},{1,2}]]]

{{0},{0}}

{2,1}
