I found a way to do the above (fix margins, page settings, etc... when 
saving to PDF)

In printing setting, when I changed page margins, then after that did SAVE 
AS pdf, then the resulting PDF had those page size in it.

I think this worked because Mathematica generates PDF files by printing to a 
file using a pdf printer driver.

Any way, I think the problem is fixed for me.
