Assuming that the /usr/local/bin directory is common to both versions, I thought that if the links in /usr/local/bin pointed to Mathematica 9 and you wanted to run Mathematica 8, then you would have to change the links so that they point to Mathematica 8 before you run it.
Apparently that's not the case.
