There's a level of inheritance between the notebook and global levels. 
In this case, the stylesheet overrides the global option.

To set the default headers and footers, you must open the stylesheet 
you're using (typically Default.nb). Then go to the Notebook prototype 
and change the setting. Unfortunately, you cannot change notebook 
options for a prototype with the option inspector. You must edit it 
manually.
