I don't work from Wolfram, but the first time I started Mathematica after the upgrade it informed me it needed to install Java 6. I agreed to the installation and after waiting for the installation Mathematica continued it's startup just fine. I'm not sure what this did to my Java installation, I don't customize or use it directly myself, but if you are not directly using the Mac's Java installation I don't think there's any reason for concern.
